Has anyone replaced the rear master cylinder with a non mz item? Just trying to work out what models fit etc

Listen don't get stampeded into replacing perfectly good kit, if it's properly adjusted and lubricated.
I have been riding and servicing this model Skorp for 10+ years.....
It's the same type as various Duc Monster use from Brembo.

Only reason why I am swapping the master is because it has fallen apart. Every now and then when I go out to the shed in the morning the rear brake lever is lifted right up and the piston has come half out of the cylinder. The bike was dropped on the right hand side at some stage in its life and the master was hit

sounds like there is air in the system and the clip that holds the master cylinder piston in is missing..
and its also maladjusted where the fluid can not flow back into the reservoir tank when the peddle is at a proper rest point
and as the day warms up the piston moves out as the fluid expands with no way to get into the reservoir
..if the clip was there then we would have a rear brake locked up on a hot day

I reckon you're spot on as when the weather gets hotter later in the day the rear brake lever pushes up further, on another note I may have just scored a complete Ducati 996 fairing for the old girl

Well I've got the new clip ons and ducati fairing but I'm undecided if I'll just use the top as a bikini or try the whole thing. Also at the end of April the bike will be my dedicated track bike as a zx7r will be my street bike if things keep looking up.
Has anyone used racetech 'race fork springs'?

I don't think a full fairing does anything for scorpion with a top speed of 95.....mph
Or at least that is my understanding

Yeah that's another reason why I was thinking of just running the top fairing. Can't wait to run it around mallala to see how the old girl goes.

My skorpion has a really hard crunch from 1st to 2nd all of a sudden and seems a bit crunchy going up through the gears. Any idea what it could be?

Check the play in your clutch cable. If you have too much slack, the clutch won't disengage completely and shifting becomes more difficult.

It's turned out to be a bent shift fork so the motor is coming out for a freshen up while the fork is replaced.
Is there a hardcopy of a manual for the 660?
